Just put the wheel in there and forget about it. It's supposed to get dirty. If you actually need it you certainly won't care. Mine has the original tire on it! I had it out only once to fix some rust spots.
How will you check the air if it's in a plastic bag?
Some people put spare parts, fuel pumps and the like, inside the spare wheel, keeps the boot clear for other uses.
